if you completely remove it, yes it will affect the innerbarrel.
If you remove it to paint it black and replace it, no.
You can also buy any muzzle made for Maruzen Type 96. It will fit no problem.
You can get one with the muzzle brake, or simply with 14mm treads (neg. or pos.) and use a silencer or any other flash hider.
